I wonder if something like the Friendly or Foe system being broken or in the wrong setting could cause this. I think there was in incident in the middle east where an RAF Tornado was shot down by British anti-air systems as it couldn't identify the aircraft as friendly.
Having trained in Deus Ex and, most recently, Starfield, this sounds very plausible.
